I'm using T1OUT alternate function of PORTE. Im trying to generate a waveform using the one CLKOUT of pulse of T2OUT within a time period.

The problem is that the waveform is halting for several microseconds. A group pulses appear at my oscilloscope with gaps of several microseconds where it should not stop all (continuous).

My  settings - CLKCOUT is 12 MHz, CLKOUT/12, TL1 = 5, TH1= TL1 and mode 2 Timer 1. 

Starts for 30 pulses and no pulses for several microseconds and another group of pulses each and so on.

Do I have any problem with my waveform or the FX2 cannot sustain continuous pulses for a long time period?

I checked using the timer1 and configured that in mode2 as you had mentioned in your post. CLKCOUT is 12 MHz, CLKOUT/12, TL1 = 5, TH1= TL1 and mode 2 Timer 1

It is working fine. I was able to see aa continuous pulse train in T1OUT with a period of 250us.

I did not understand what you meant by: "Im trying to generate a waveform using the one CLKOUT of pulse of T2OUT within a time period." Was the T2OUT mentioned by mistake instead of T1OUT?

im sorry. Actually im using both T1OUT and T2OUT. i think there is some interrupt i triggered that i didn't notice.

Can you attach your entire project file, or atleast paste the codes relevant to the timers, so tha we can have a better understanding of what you are trying to do.
